I have a new to me 2005 Seneca 35 GS with a fiberglass roof,m and believe there is a leak at the seal around the fantastic fan in the toilet room. I know to use Dicor with a rubber roof. What do I use to caulk/seal the vent in a fiberglass roof?

I suggest Eternabond.

Use eternabond tape. Used it to seal both my Fantastic fans.

I am a believer and user of eternabond, however I am concerned about the removal of it if you need to replace a roof vent. How do you remove it especially on a fiberglass roof?

I would cut the eternabond where it meets vent. Remove old vent. Install new vent and put a new layer of eternabond over new vent and old eternabond.
